It seems that Steam keeps its record of screenshots in a file called "screenshots.vdf". The path is "/Valve/Steam/userdata/<steamID3>/760/screenshots.vdf". If this file is deleted/renamed, Steam will rebuild the screenshot library (supposedly by scanning the screenshots folders) the next time it starts up, and it no longer includes the missing files.
Very glad to be helpful!
for anyone else that does this though, you should make sure you DISABLE screenshot notifications BEFORE doing this. you will get a notification for every single screenshot you've ever taken if you don't and that's you know, a little annoying. you can disable notifications during this and just restart again though.
