That discrepancy in reported disks pace probably is where your source problem is to be found in connection with. I do not know WinDirStat, , Treesize Free that I suggested lets you count used disk space in two ways , 1) as SIZE and 2) as ALLOCATED Space , and there can be a serious difference between the two , I do not know if that is part of your problem ? Allocated space is what you should count as that is the greater of the two , because a small file of the size of one kb may actually allocate 4 KB as that is probably the smallest unit to allocate on disk and a 5 kb file will take 8 KB and so on.
However I can not tell if that is the source of your problem or if you have another problem that does that you are out of space due to some system problem. But try Treesize Free and let that tell what takes up what space where....

With your kind of problems you also should run a CHKDSK /F at command prompt (Will require a reboot to execute)
