I don't see any duplicate items in that bundle. Is the bundle the only entry in your cart?
Make sure the cart is empty before you add it again and try again.
You can also visit the site using the Steam client on your PC, that logs you in automatically.
I don't know what way you are using the steam store but try the other way just as a test.
Do you get any warning when in the cart itself when you try to buy it?
If I add it to my cart then I don't get any warnings here: http://store.steampowered.com/cart/

Make sure you are logged in.
and click your purchase attempt, it should be in that list.
If not then check here: https://store.steampowered.com/account/history/
From there you should have different options to contact support about that purchase attempt.
I can see that it gets a bit confusing if you click the "I can't complete my purchase on the Steam Store" thing like you did.
