There's mods for most button prompts anyway.

Because that's not what the mod is for. The mod is only to replace the button prompts (icons).
Right, normally you should take game specific issues on their respected forums, in this case you'd take it here: http://steamcommunity.com/app/287700/discussions/
Anyhow, to elaborate on the point I was making. Plug DualShock 4 into your PC. Hold [Alt] and [Enter] -buttons to enter Big Picture Mode, go under [Settings > Controller Settings]
Tick this box,
Now unplug your controller, and re-plug it in. It should have the color you've selected while under Big Picture Mode. Hold [Alt] and [Enter] again to leave Big Picture Mode.
If you want to play with desktop view (and not Big Picture Mode), go under [Steam > Settings > In-Game] and untick the following box,
Now while viewing your library, right mouse click [Metal Gear Solid V: The Phantom Pain] and choose [Edit Steam Controller Configurator] and you should come across this menu.

As you can see, this would make the game assume you're using an Xbox 360 controller, like various other controller emulators (like DS4Windows) does, but requires no extra programs to do so. I usually bind the right side of the touchpad to Steam screenshotting, but that's up to you.
Generally you need to tweak nothing else, just hit [Export Config] and save it as a local profile.
Then get the button prompt mod and follow its installation guide on Nexus,
The above will change all the XABYs to PlayStation icons and it's like you're playing with full DualShock 4 support. Since it's mimicking Xbox 360, it shouldn't have issues with the right stick, unless the fault is at the controller itself.
