Everything still works when plugged in via USB for me, but obviously that's not ideal. Does your controller work when wired?
Thanks, I haven't tried wired My setup is meant for couch gaming and wires just wouldn't work for this environment, but I'll try it if what I'm about to mention doesn't work out...
I think I might have found a fix. I started looking at when the latest version of Steam came out, and noticed it was January (or at least the version I had). Then I started reading the beta release announcements and saw a bunch of fixes for various Xbox controller issues. None of them were specifically related to the issues I was experiencing, but I decided to give it a shot. Well, most of the problems are fixed! I even turned on both Xbox One controllers and did not experience any of the double-inputs that plagued the latest stable release. Give it a shot if you're still having issues.
