I know this is a very old thread, but many may still find the information of use (since Steam still seems to lack this feature). I found a guide that indicates what to edit in order to manually switch this option outside of steam itself, and expanded on it here. I've tried not to lean too technical, so it's a little wordy. Specifically, you will want to review the "Solution 4: Disabling Auto-update by editing Appmanifest" section. To summarize, you need to edit the appmanifest.acf files in the steamapps directory with a very minor change. Note that while I do also suggest using Notepad++ for manual editing, you can use an editor of your choice, as long as it respects the formatting of the text file (Windows Notepad WILL NOT SUFFICE).
Now you might say "but this means you have to open, edit, and save each file by hand, that's not everything!" And you would be correct. However, there are applications that will allow you do to find and replace across multiple files. Coincidentally, I happen to know of a good, FOSS (Free Open Source Software for those unfamiliar with the term) that will not only allow you to easily make the edits, but will also spit out the full command needed to do the edit from CLI. Meaning, you can make a quick batch file to easily to this for you with the click of a button.

The application is pretty straight forward. Point it to your steamapps directory (for most, likely "C:\Program Files (x86)\Steam\SteamApps"). For the file mask, use "appmanifest*.acf" to search all the appmanifest files. Make sure to uncheck "Include sub-directories". For the Find field, I suggest opening one of the appmanifest files, locating the line in question, and copying it from there to ensure formatting (it may not be this picky, but hey, better than risking a mistake and screwing up your manifests). In the replace field, paste in the same as find, but change the "0" to "1".

At this point, I suggest clicking on the "Find Only" button. This will spit out a preview below, so you can verify that everything looks correct. If so, click "Replace" and wait a brief moment (or more, if you have hundreds of games installed), and presto, you're done.
As mentioned above, you can also create a batch file to do this. Click on the "Gen Replace Command Line" button. It will spit out the full command line, including full paths to the fnr app, in the results box. Throw that into a batch file, and you now have a single click to do it all.

Edit 2: I sometimes get steam awards for this post, and I just got one today. This had me looking back, and I decided to add a couple more things.
Regarding making a batch file to do one click updates. You can do this same thing when using "Find Only" via a batch file, if you just want to take a look without making the edits. I do that sometimes, just to review.
Also, if you have more than one steam library, you can easily do all libraries from one batch file. Just copy and paste the command into the batch file, one time for each library. Then, edit each command, with one entry changed per library. I understand that may sound confusing, so I'm including my batch file below for reference. Again, this is ONLY FOR REFERENCE. Paths to your install of Find and Replace Tool and steam libraries will certainly be different, and need to be edited to match your system.
