Okay, so in Big Picture Mode if you click "Settings" (or the gear icon), then "Base Configurations", then "Big Picture Configuration" (or desktop, depending on what you want) you should have an option to export your controller set up, as well as browse existing ones. This won't be seamless, but it should be possible to create a profile for each controller, and load it using the configurator.
Unfortunately I don't think there is a faster way to do this, as Steam seems to recognize the adapter as the controller, regardless of which controller is plugged in.

Close Steam
Go to your steam installation folder - If you use the default one it should be: C:\Program Files (x86)\Steam\config\
Open config.vdf with notepad++
Scroll to the bottom, delete the line with the button configuration, it should be something like: a:b1;b:b2;y:b3 or something like this.
Save the file.
Open Steam again.
Now you are able to redo the first button configuration after ticking the box on the controller support and clicking on the controller name.
I've had to do the same as I initially messed up my D-Input Arcade Stick config on this "one-time only" configuration screen.
I hope we can have a button to revisit this screen without this hassle on the next update.
Just wanted to let you know I was stuck on this for 2 hours before finding this post which helped me fix my issue in under 10 minutes. Agree wholeheartedly that this really needs it's own button in the ui. Thanks!

It´s weird that 2 years after this steam still hasn´t adressed this problem, it would be so easy to fix for them.
Maybe they didn't had the time 'cause they are working on HL3 LOL JK
