Looks like it works as intended in the new Steam client update: If you exited Steam, it now starts up and launches the Steam window when launching a game directly from a shortcut on the desktop. You have to tab out to close/minimize the Steam App.

Well at least I got a response within a fortnight this time I guess :/
Even the Origin and Ubisoft realized this forced window popup is truly an annoying thing and they removed it, made their launcher to go into system tray upon game launch. But it seems like Steam is going backward in logic...
