Witcher 3 Saves not being uploaded to Steam Cloud

I've been playing the Witcher 3 next gen update and have had to backup my saves manually since a combination of Steam, Steam Cloud, switching between Steam profiles and Witcher 3 is mass deleting all saves.

I suspect it is actually Steam Cloud doing it. My other Steam profile doesn't include Witcher 3 in it's list of games but I watched the saves disappear in front of my eyes when I log in to that account. I also watched the saves disappear in front of my eyes when I toggle "Keep games saves in the Steam Cloud for The Witcher 3: Wild Hunt" OFF and ON.

I remember there used to be a message to the effect of your local files and steam cloud files don't match, which would you like to keep? I don't see this message any more.

How can I force steam cloud to upload my current saves which I've been manually backing up so when I do save it will upload that save? Also, how can I get my other profile to not delete those saves and de sync everything in the first place?

I'd just buy the game on GOG if I hadn't already. You don't need the cloud for Witcher 3.
