If you take a look at my list of ~58 perfect games, you won't notice one called Snowed IN, but if you search for it, you'll see that I've unlocked all its achievements.
My guess would be, they don't count, as if I follow up the logic of my case, then it's only logical to assume that the games with achievements that can no longer be found in Steam store or bought through it won't count as they do no longer exist there.
You can't count something that doesn't even exist, can you?
However, games that had the "profile features limited" tag when they were removed from the store didn't count towards achievements before they were removed, so they wouldn't count afterwards.
If you're unaware of what the "profile features limited" tag refers to, that gets applied to lots of small, indie games that Steam doesn't have enough details on to know whether they're legitimate games or just asset flips or other questionable games. Once a game with that tag reaches a certain threshold (number of sales, number of positive reviews, etc) then the tag gets removed and it will then count towards achievements. I own several games that went through this process (for example, some of the later entries in the 12 Labours of Hercules series) which didn't count towards achievements for a year or so after being released.
According your answers, I have seen many users present me with the same answer, that games removed (banned) by Steam should not count towards Steam Replay 2022, nor should they count towards showcases. I find it too weird that this game counted towards my 2022 replay, the day I first checked my replay, in the achievement showcase I had 5000 extra achievements from this game in my showcase (weird) as I had 3000 game achievements at that time, and the day the replay was released it had 8000 achievements, after having seen my replay, it went back down to 3000 achievements.
I sent a ticket to support, to ask them what they meant by "disabled" games and indeed, they reply are games banned by Steam. So I have sent a second message to support hoping for some kind of solution.
