How lore accurate is Entrapy zero to the rest of the half life and portal univers

I have been playing entropy zero for the past few days and I am enjoying it so much but I am picking up on some things Which I thought weren't very lore accurate. The biggest of Which is that unit 3650 (the protagonist) is a Combine elite but he still has his memory and isn't fully brainwashed, evident by the fact he mentions his daughter and grandma as well as taunts rebels. Until now I was sure that only CP units and Grunts weren't brainwashed and were still human. Have I been wrong or was this an intentional mistake made by the developers of Entropy zero to make the main character feel more alive. As a writer myself I guess I would understand why they would do this.
