Now if mod .exe need to be named the way it is for mod to work, then only option is make copy of it, and rename the original game .exe and name the copy of the mod .exe as the original as may work that way, or make a target to launch mod .exe instead. That what I can think of you can try doing to get your hours to count.
The only exception to this MIGHT be achievements. But, that really depends on the game but in general achievements wont work with a modded exe unless they made sure to keep the calls intact. Assuming the modded EXE was made from a steam game. But, we literally dont have that information sadly.
This is for a game called Mount and Blade Warband, and the mod in question is called WSE2. WSE2 provides a new shader engine and massively improves performance and provides more advanced graphical options to enhance the game to your liking.
The exe in question is infact located in the same directory as the original exe.
Ive heard of people using targets to launch a mod .exe, but researching it made me very confused, so perhaps someone can explain in simpler terms.

3. Set Launch Options...
4. Enter this command below:
"FULL PATH TO GAME.EXE" %command%
