Please note that you must run application first before running Steam.
Edit: After you do that try using steam in Big Picture Mode.
But at least for Steam games it works great.
I might have to get an xbox controller replacement nonetheless

Oh man, I'm sorry I genuinely don't remember. I'm not sure if Dolphin has updated by now to include pro controller support? If not you could definitely give that fix a shot to see if it'll do anything, but I frankly can't recall, sorry :c
I posted this thread back when I literally just came out as trans by the way ♥♥♥♥♥♥♥♥♥ time flies. yesterday was my birthday!
So its been quite awhile but I still have a pro controller to test with(albeit it has some awful drifting on it).
EDIT: Im stupid. This still works, but Steam has changed how input works over the years. Be sure to check the settings on the non-steam shortcut and ensure that the pro controller is enabled. When I first tested, it was disabled for some reason.
Seems like something has changed with either Steam or Dolphin, as it doesn't seem like Dolphin recognizes Steam Input devices when launched as a non-steam game. I recall this being an issue with games that don't support the shift+tab overlay, but even after launching a 3D game with dolphin to get the overlay running, Dolphin still couldn't see the controller.
However, Dolphin also has proper support for Switch controllers connected over USB/bluetooth now. You will have to manually configure the Pro controller in Dolphins settings if you do it this way.
