The Ys games should also count. Of the few I've played, Origin has the most intense story.
that one can be interesting, you make choice at the end of the level and you learn a little bit more of the story each time, until you get to the end of a run. Then you restart like Grounhog Day, selecting different path until you find the good ending (on a possibility of 20+ ending).
Or you can try their new game Omensight
Bastion is great, the narration is their strong point, but it's more a hack, n slash and skill based game.
Transistor is good too, but more strategic in the battle, you'll spend some time in the menu to customize your caracter. The story is open to player interpretation (a little bit like Matrix movies)
You can try the strategy rpg games Shadowrun in a mutant electronic future but be warned that there's a lot of reading, and you can avoid battles if you make some choices.
