Back when i had the cut versions for these games, i had to install uncut patches, but when i activated a key for the "Valve complete pack" (The international uncut version) which i bought from a keystore, all my games where overwritten with the uncut version. It should work the same with the Orange Box, but if you want to be rather safe than sorry, let steam support delete the games from your account and then use the orange box code.
(Also, there are no dangers when it comes to playing uncut games when you usually only get the cut version. I've been doing it forever and never had problems.)
Cause I contacted support now, but as you know that takes a while...
No you can do it yourself since last year. Just go to the support page, select the game and choose " i want to remove this product permanently from my account". Then press YES and its gone.
That should work as long as the uncut version has no region lock for your country.
Also sometimes the uncut version counts as a different game in the library.
For example i own " Wolfenstein The New Order" twice. Once the censored german version and the uncensored English one i bought and activated while being on holiday.
So i know have two entries for Wolfenstein in my steam library.
