How to score penalties? Goalkeeper saves everything!

The keepers in this game make more saves than they would in real life.

Best way to score penalties is by using Advanced/Manual shot setting in your Control Profile, because thanks to Power Gauge you exactly see where the ball will be kicked. You can fully control direction of place where you want to kick the ball. In standard way it depeds from the player skills. You should choose as penalty shooter in Game Plan a player who have most skill points. Try to execute penalty as fast you can, do not hold stick on direction to long, its enough when you push a stick in selected directon as long you push shot button. If your penalty shooter have above 90 penalty shoot skill points, you can load a power gauge even to 90% in some cases. From 70% to 90% is the best power i think. If your penalty player have under 90 skill points 75% loaded power gauge is the limit you should not to exceed.

Those are my tips. Train that on in-game penalty training.

The problem is, if the GK guessed right side, it's a save 9 out of 10 times, so you basically have to send him in wrong side every time in order to score. Doesn't matter if you shot low, mid or high angle, if he guessed side right he will save. So that's not so realistic.

In the game tips on load before the matchs says about press L1 + Kick e and choose side, it's a possibility

I agree. In older PES you had to guess from 9(!) sides: left (high, middle, low), center and right. Now it's enough to choose left or right. Or center.
