After some research it appears that Magpie uses Anime4k for it's upscaling. Lossless Scaling offers this scaling-option as well.
Integer factors, such as 540p, 720p, and 1080p should do better when upscaled to 4k / 2160p. Higher resolutions (720p and up) do a lot better in general.
Give it a shot, use Anime4k.
*If your specific issue is screenshots not showing the upscaled image, then i can't help you with that one. Though somebody else might be able to.
Yes, when I use indie games, I always use that option to utilize lossless upscaling.
However, the image quality is lower than "Magpei". You can compare 540p resolution games by upscaling them on a 4k monitor.

I did see that Magpie does have different ?custom? versions of Anime4k, thats probably where the difference lies. You could request these versions be added to LS, probably try in the Discord-server.
