To beat the clown on the second phase, you can't use the second floor anymore so to avoid the yokai, you will need the rope (below the cage) to avoid her. First let her come to you, when she's near enough, jump to the rope and pass through above her. The ropes can be helpful to keep your distance from her (including the longest rope on the left). Hope this can help you.
And on our latest update, the speed of yokai has been reduced.

I did finally manage to beat it, by only staying on the bottom level and constantly using the ropes and the box to dodge and hop around her. I've got to say though, it's an extremely difficult puzzle, that I probably would have taken much longer on (and possibly given up on) if you hadn't drawn attention to the first floor. I'm not trying to criticize your level/puzzle design, but I think some people less stubborn than myself would have given up on it and stopped playing. Perhaps I'm wrong; maybe they saw how to beat him rather quickly.
That's how that clown boss fight felt to me, though. I'm not sure if there's a way to fix it or make the strategy more obvious, but for me it was needlessly complicated, and very unforgiving. I'm hoping the rest of the game is a bit more clear when it comes to some of these fights. I certainly don't mind difficult puzzles, but when you add in a time factor, and something putting pressure on you and making it difficult to find the answer (like the homing Yurei) it becomes very annoying very quickly. I apologize if this seems harsh, I just honestly wasn't expecting something like this.

Indeed, clown boss is very difficult and many people are struggle on that stage, So right now, we are planning to reduce the difficulty on the clown boss stage for better experience. To drop the tomato, you need to move the crane to the right side until the lamp on the crane glows, that is the sign that the tomato can be drop on the clown.
