Yeah, it is a royal pain but it can be done. Improved sonar and depth charges help as well.
Is there any other valid tactic here besides just shipping destroyers in your navy?
Since you need to have a level 3 unit before you can unlock the full potential of the training program HQ skill it is highly advisable to pick a unit and make sure it gets to level 3 before that scenario. I reached level 3 with a sub and a fighter during guadalcanal. I gave that sub the sub hero and used it to land the final blow on the japanese sub. With the abilities wreck ships, need more ammo and one more shot the japanese sub didn't stand a chance. And my own destroyers, as well as the auxiliary destroyer, had dealt damage to that sub too. The destroyers probably would have killed the sub on their own but that way i could avoid taking even more damage from that sub and it freed my destroyers up to do other, more important things, like shore bombardments.
Yes, that japanese sub is a very nasty surprise if you encounter it in your first playthrough, especially if you don't fully understand the game mechanics at the time. I had a really hard time when i played this game for the first time when i found this sub. However, the much harder thing in this scenario is capturing the 3 islands in only 4 turns. One mistake and you have to restart the scenario.
