The plot point is messy once you see the whole picture, and it kind of got lost in the shuffle somehow and they treat the situation as though Anne might live long enough to choose to forgive Sebastian.
All magic can be removed by magic.
But they basically killed the sister because they wanted to kill a character even though it didn't make any sense why you couldn't save her.
But there were so many better characters to kill.
In all seriousness though, Sebastian's story ended up being sorta wasted, I agree. Would've been more satisfying and more impactful if after all that time trying to use dark arts to cure Anne, the true answer was found in something much, much more benign. Like come on, love itself is basically a spell in this universe. I think this way, Sebastian would finally realize how stupid he had been without anybody having to die or suffer in the end.
Best thing would've been if both endings to the storyline were possible and it's the player's actions that guides him down one path or the other. Like if you learn all the forbidden spells from him, he gets the impression that he's doing the right thing. This way, actually learning the forbidden spells would have some consequences instead of having, y'know, no consequences whatsoever.
Given that Sebastian kills a family member and loses his relationship with his sister, that is a pretty big consequence in my book for using unforgivable spells. To the extent the player character goes along with Sebastian, that is also a pretty big consequence for the player as well. Providing assistance, however small, to some one who ends up murdering a person is not something I would want on my conscience.
I agree it would have been nice to see some conclusion to that storyline. It is not clear if the faculty ever found out about Sebastian killing his uncle. That was kind of the point on why Sebastian killed him- to prevent the Uncle from going to authorities.
It does feel a little eye rolling that your character goes on to save the day and there are no real consequences- at least by the conclusion of the game stories-for the mistakes made. From what I can gather, it does not matter what you choose at the end on what to do with the ancient magic.

Which is why I'm so angry that Annes story ended on a cliffhanger. If a human cursed her, there has to be a way to undo it.
And I doubt it will be explored in HL2. More than likely that game will have a brand new protagonist and not see the return of the MC from HL1.
The first one was part of the the sidequests and the second one was part of the main quest.
But for some reason, the game ends without we and Sebastian being able to use Isidora's power to do exactly that after we got her power (if you chose not to contain it).
Like, what even was the point of obtaining her power then? The relic is gone, so try Isidora's power. Isn't that why we and Sebastian spent the whole game looking for the triptych????

i killed that dark wizard who cursed anne (u will find out who that dark wizard is closer to the end of the game) and anne still appears to have that curse on her; i can see her clutching her side after she repremands sebbie for killing their uncle, so she must still be in pain
how can we call it hl2 then XD
Now there is a thought. Let's add some Roleplay to the game that is supposedly an RPG.
This game could have been a lot better if the story weren't on rails. It's the major reason why it wasnt GOTY material.
