When you launch the game, it doesn't matter whether you just continue from the last save by clicking on your character on the top left, or choose to load any save from the list by pressing F, you will always have 3 empty bars at the start of the new session. And the type of the save you start your session with (auto or manual) doesn't play any role at all.
What you need to do to fill your bars again - after your game loads, go back to settings screen and load ANY save from the list OTHER than the one you started with (again, it doesn't matter if this is auto or manual save). That means if you just continued the game by clicking on your character (in this case your game chooses the last save, which is the first one on top of the list), it's enough to load the second one.
So if you wish to continue with your last save and keep all ancient magic bars full, the solution is very simple - after you launch the game, NEVER just continue the game by clicking on your character on the top left, you should first go to your saves list and load ANY save EXCEPT the last one. And then, after you appear in the game with 3 empty bars, load your last save from your previous session.
This is weird... The only thing I can think of is that it happens since I got all those extra ancient magic bars much earlier than I was supposed to... Is your case similar to mine?
