The bug (according to reports from other players) occurs when there's an overlap. Let's say you trigger one group of butterflies and ignore them while they fly to their chest. Then you trigger another group of butterflies elsewhere, follow it, and open their chest. Then you return to the first group of butterflies who are still circling their own chest, and open that one - which will be empty.
The only known solution is to fall back to a save from before you triggered the second group of butterflies. Then you have to find the first group and open their chest before triggering the second group.
It's very easy to get this bug since you can easily trigger a group of butterflies without even noticing when you're focused on other things. If you can't fall back to a save from before triggering the second group, all you can do is wait for the developers to fix this. Or perhaps there's a mod that can help, I don't know much about mods for this game.
