Some things DO NOT look like a Merlin Trial but seem to be something I need to look at (especially when they turn blue) - should I assume there are more puzzles then just the Merlins?
Yes, all blue things are part of something. However, depending on what part of the game you're at, you might not have the spells needed to solve it. Also, some puzzles become "active" only after the game has introduced that mechanic to you. Just note those things in your head and move on, you'll come back to it.
