I don't think either way is a bug, but could be wrong
I'd assume it's time based on when they're fed, it may last a specific amount of time before it depletes entirely, it would make sense if that were the case, and if you don't go to the room of requirement in a set amount of time, they aren't loaded in to use feeders until you arrive
This is 100% true, also cannot be in a paused action like the ESC menus and selection wheel

I never found a mate for it or the Gryphorn(?)
There is a challenge for breeding 10 'unique' animals and that is completed without either of those .. don't think there is or needs to be mates for either of those.
Phoenix can't be breed,there's only one. For the graphorn.. I'm pretty sure you can get more after you finish that quest to get the first. I think they spawn at the nest bottom right of the coast. I havent rushed the main quest but I'm about to get access to it soon. What I got is information I found online, so I think they can be tamed later on.
A way to get things to respawn and refresh, you don't have to attack nor capture anything using this method, just change the time of day, then fast travel to a floo flame, all beasts will reset and/or refresh to new ones

I can confirm, upon completing the 4th trial, you can tame graphorns exactly where you get the lord of the shore :)
