Note that if you do this with non-store ships and a couple of notable other exceptions (like event rewards), they are GONE forever.
Go yo your faction's shipyard and in the manager window you can dismiss ships.
You will get all equipped items put into your inventory.
Edit: Also I think you need to have them in the active list to do this - pretty sure you can't do it from the dry dock screen, but not 100%.
However - if you are just trying to free up space in your roster or drydock... any ships you directly bought with zen, OR earned from a single event (such as the current Risa event), can be reclaimed for free, so you can simply "dismiss" those specific ships without penalty.
(Other ships - whether it's the event campaign rewards, level-up rewards, episode rewards, or ships bought with currency other than Zen, are one-time-only purchases; you either can't get them back, or you can but you have to repurchase.)
