Both of these are relatively common, and there is nothing you can do, nothing for you to do. Just warp out. Eventually you'll get a populated and or new instance of the Borg red alert.
It has to do with the queue system that is not closing completed or failed instances. it has nothing to do with the client end (I.E. you)
The system is erronously keeping failed or completed instances open, rather than closing them. So when a player, you in this instance, queues up, you get shuttled to a complete or failed instance, rather than being put into an instance requiring another player, or opening an entirely new instance of the alert.
Warp in, if its a dead zone, warp out.
Eventually you'll find a populated instance.
Unless-- Wait, you're already in sector space when this happens, aren't you? in which you're ALREADY at warp-speed, what you're seeing is the sector space map, which is suppose to be massive, without any other ships to fire upon, its -- for lack of a better term -- travel map.
You're not even getting into the queue from what you're describing, just the initial contact point of the Borg ship. After you transwarp to the Borg ship - in sector space - you're unable to get in due to (as I said, queue system problems) so you haven't entered any instance; you're still in sector space.
2.) When you arive at the location you have to enter the map.
3.) You do this by clicking another button in the pop up windows that also lists the possible rewards for compleating it.
4.) This takes you to a new map: The mission map.
5.) This is where you play out the allert.
5.b.) If the mission map is empty and/or has no dialog pop up it is bugged. You can leave with the button on the top left of the mini map.

I hope this helps. If not the OP; someone els.
