The cosmetic options (variants) you are seeing are purely cosmetic, and might be tied to purchaseable versions of the same ship-type that might be at other levels.
For more info... I have actually written a guide that details EVERY way to get a ship in the game. About one-third of the guide deals with ships that you can get for free (the ones you get for levelling up, and also some that are unlocked in other ways).

Actually, three, and sometimes four.
So far, my experience is that im always using full beams with 1 torpedo and cruiser with better turn rate is suited for me.
As for variants, from what i can tell, "variants" are just skins for ships that dont add stats.
