Otherwise, anything with Plasma resistance will help protect you against their weapons.
Is that what they use?
Whatever it is - spheres, cubes or mainly gateways - it removes my shields too quickly.
All of my engineer bridge officers' skills are shield-related so I can boost my shields whilst attacking.
EDIT: I used to have hazard emitters but they didn't prove to stop my shields from being obliterated.
EDIT: Reverse Shield Polarity does a brilliant job, but it only lasts for 9.7 seconds and the recharge time is awful.
Otherwise, a number of things could be contributing to weak shields - what shield are you currently using? What are your power settings? What do you have equipped in your science consoles? Which ship are you flying?
(Also, Borg use both Plasma Energy weapons and Plasma torpedos. They do not normally deal disruptor damage - the assimilated Klingon ships do, but that's a special case.)
