If you mean the one outside in the space storm - Yes it should trigger the end part which is the other ship talks to you and then you both warp out.
At some point the warbird is destroyed and that triggers the end talk.
If you didn't get that initial hail from the allied ship than as far as the game is concerned you didn't start that part of the mission in spite of you killing the warbird on your own.
You'll need to do the mission again and chat with the allied ship to advance the mission. That whole 'checking the boxes' thing.
If you did chat and than killed the warbird it's probably a bug, although if you kill it too quickly the game hasn't gotten to that point yet and all you need to do is go back and let it live awhile longer.
In a lot of cases the devs back then didn't take into account you can sometimes finish missions quicker than they planned.
If that's what you're seeing, forget about retrying it for the moment – skip it for now and do the next mission.

I got one of these about another mission that bugged out after they released the next in line ....... that was 6 months ago and it's still not fixed.
What was the mission because I had problems with Sphere of Influence
Next to last in the Wesley arc where you work through all those V'ger made islands. When I finally get to V'ger and go down into the bowl towards the flashing 'stand here' arrow. The arrow disappears and I can't trigger the final cut scene to complete the mission.
Huh, I had no problems with that mission or any missions in the Wesley arc and I played them like a week ago
Maybe I'll give it another try then, it just bothers me I've got 1 mission out of the entire from the start quest line not completed.
