Disadvantages: I'd say with ToS once you've jumped forward in time you lose out on getting more ToS officers or equipment so you lose the unique aspect from it.
Story: ToS and basic fed are good solid one's. I like the ToS one just because of the 'old TV show' feel you get and the graphics that go with it.
Discovery 'unprofessional'? (without doing spoilers)Yeah I guess you could say that with respect to one part. Outside of that I enjoyed a later part. If you don't mind vague spoilers let me know and I'll be more exact.
ALL the factions eventually join with the main story line (current Fed) so the only story differences (like the unprofessionalism) are in the starter arc's. Once they join the main quest line, all are the same and you really won't see any difference between your characters no matter what their origin.
ToS, Disco and Klingon have fairly short arc's with the Klingons have the longest of those. The Romulan's have the longest arc of any before they join the main quest line.
The real thing to do is play all 3 (actually ALL) through the starter parts (ToS and Disco until you leap forward in time) and keep the one you like to do the rest of the main quest line.
Of the Federation factions, ONLY the "basic"/"current"/TNG-DS9-VOY style Federation qualifies.
This is however a special event that is expiring next week. (You just need to play the character to the end of the tutorial before that, though - the rest of the event will then be permanently unlocked.)
In general all "factions" from every group end up going through the same storyline sooner or later, only the first few story arcs are different.
For Starfleet, the TOS's first story arc is the only one unique bewteen the three groups. Discovery and 25c Starfleet have the same story points but Discovery fights Klingons and the 25th century fights the Borg, that's about the only difference.
Well, there's a lot of crying and sobbing and too much Burnham just like in the show. If that counts as unprofessional is up to you to decide, I just think it's annoying.
Delta Recruit characters (and also with the other recruit events) receive a special device during the tutorial. That device opens a menu with around 40-50 extra tasks to complete, and there is a reward for each task. (Once you have the device, you can do the tasks whenever.) Some of the tasks also unlock account-wide rewards (that your other characters can pick up).
In order to be a recruit, the character has to:
a) be created and played to the end of tutorial during a recruit event.
b) be of the proper starting faction for the event.
For Delta, there are three qualifying starting factions, each with different tasks... basic Federation (as I mentioned earlier), Romulan, and Klingon.
There are three other recruit events, each for one faction - TOS Federation, Dominion, Klingon - which are scheduled separately.
The Delta recruitment event, however, is currently active, until sometime next week. TOS doesn't qualify. Neither does Discovery (which is actually the only starting faction that doesn't qualify for ANY recruit event).
What type of rewards are there?
I'm on PC and it doesn't give any "warnings" about other factions being ineligible, but the Delta Recruitment event was added back in 2014 when T6 ships were first introduced, and applies only to the three factions that were available at that time. TOS, Discovery, and Dominion are all newer than that.
(There are, as mentioned, also three other recruit events. The developers have been re-running all four recruit events once per year for the last three years.)

The account-wide rewards total up to 4000 - ish reputation/fleet marks of your choice (in amounts anywhere from 10 to 500 per bundle) among other things. Very nice to have access to.
Big thing is the rep tokens. Only one with any real meat is the Klingon recruit event as that rewards a T6 Bird of Prey early.
