In STO, the romulan star empire sided with the iconians and resumed their war on the federation, which would render the treaty irrelevant. At this point in the STO timeline, the RSE is more or less defunct, with the Romulan Republic being the faction that the federation and KDF are both allied with. There's no canonical reason (that I'm aware of) that the federation couldn't be using or openly developing cloaking technology.
In game mechanics terms, cloaking devices have no real use in PVE.
It's mainly an ideological issue. Starfleet is primarily devoted to peace and exploration, so the idea of sneaking around with cloaked ships doesn't fit in with the principles of the Federation. The Pegasus was testing an experimental cloaking device which was in violation of the Treaty of Algeron. While that treaty could be seen as void after the destruction of Romulus, Starfleet still stands on their principles. Though it would be logical to assume that especially with the war, that some Starfleet ships would use cloaking for intelligence or espionage purposes, the majority would remain without.
The federation used cloaking technology as part of their resettlement plan in Insurrection - the ship was federation, not Son'a. They also used cloaking, self-replicating mines around the bajoraan wormhole to keep the dominion out (unsuccessfully).
In STO we have the destruction of the Kelso, which was research taking place after the destruction of the Romulan homeworld.
There's a federation Cloaking Device[sto.gamepedia.com], as well as the federation's Starfleet Assault Cruiser Technology[sto.gamepedia.com] console set that grants a battle cloak.
Doesn't seem like principles are all that big a deal.
In wartime, cloaks would used for more specialized purposes
Intel Dread and the Eclipse are excellent for that
Or just buy the Archeros for the pitiful amount that costs at this point and you got a battle-cloaking battlecruiser. Certainly cheaper than getting all 3 Voth ships.
