So, it sort'v comes down to how easily you can chew through their shields. The freebie weapon does full damage to shields, but has no shield penetration and is lower damage than the others... most the others are kinetic, and thus are largely absorbed by the shields while they're up, but usually have 20% additional penetration and considerably higher damage. Once the shield are taken down the kinetic weapons will hammer the hull while the ion projector will be "meh".
My view is that the ion projector is weak, and the least useful of the weapons. On the sort of ship that can field experimental weapons your regular weapons will usually rip through the shields during an attack run, so the higher kinetic damage with possible special effects is a better way to go, especially if you're going to veer off to set up for another attack run (since you'll be hurling high damage attacks behind you as you fly away, as all experimental weapons have 360 degree arcs).
