Unless there's a glitch, you must have ignored the instructions the NPC gave you on how to kill it. There's a specific weapon you need to use from a specific angle. It's not a matter of your ship or team, a single shuttle would have no trouble killing it. (Unless it's piloted by K'Valk.)

Wait for it to fire before you approach it from the front. Fire your torpedo at point blank then fly behind it immediately. Rinse then repeat.

Set weapon and auxiliary power to minimum while maxxing engines and shields. Don't bother fighting anything else, either save Evasive Maneuvers to get away, or consider training your science bridge officer in sensor jamming and scrambling skills to get the other ships off you. Also make use of your cloak whenever you can. It's really not meant to be much of a challenge though, the biggest threat is supposed to be getting blasted by the Doomsday Machine because you couldn't get out of the way in time. Allied ships are spawning to help distract the enemy ships, right?
