The best torps to run for a torp boat are:
Neutronic (plus full set for isokinetic cannon!)
PEP
Gravitorp
When you TS3 you get a chance to make a ton of grav wells with gravitorp. Even though they don't scale with skill points they do add up to a lot of extra damage. I remember a few years back (before a lot of the recent power creep, mind you) I had a sci build that got 40% of its DPS in several parses from the spawned grav wells from the gravitorp. Now I'd say neutronic and PEP or gravitorp, maybe a third torp and the rest should be set weapons or things to help strip shields so your torps impact on hull for maximum effect.
At the moment, I'm grinding out the fleet marks for the critical hit vulnerability locator consoles. After this, I'll probably work for the universal damage resistance consoles, because not dying is nice.
I have the Terran hydraulic console for quicker shared cooldowns, the Undine bio-molecular torpedo, that weird quantum shield draining torp from that one mission, and a couple of ultra rares I crafted. Furthermore, I have the Borg kinetic cutting beam as one of my aft weapons, mainly because I like the sound it makes.
Is there any other good torpedo stuff in the reputation vaults?
Neutronic and Quantum Phase are quantum torpedoes. Their procs are boosted by DrainX. Neutronic will do a subsystem power drain, while Quantum Phase will only drain shields. This is great for Drain boats, as the high DrainX + high Aux for Sci abilities will be devestating.
Gravimetric was fixed and changed in S13 to have a gravimetric rift generated per target in the TS, and any gravimetric rift created will now properly scale with both EPG and CtrlX. Now, this torp combined w/ the PEP are the two best torps for EPG-based Sci boats.
You can also include the 3pc Delta Ordinance set on EPG boats for the 1min IsoKinetic cannon (boosted by EPG), which is good for PvP, and situational in PvE.
Other torps like Enhanced Bio-Molecular Photon Torpedo (EBM) and Terran will deliver a nasty 1-2 punch to targets under HY. EBM HY flies fast and has a nice AoE explosion, while Terran will typically finish off low hp targets.
Non-sci torp boats (which is what I specialize in) would also want their Aux high for Nukara Offensive, which will boost all outgoing damage that you do. the other traits typically used are

Omega Kinetic Shearing
Advanced Targeting Systems
Enhanced Armor Penetration
Controlled Countermeasures
Precision
The first two are MANDATORY for Kinetic-heavy builds. If you have a control ability and are using the personal trait "Invasive Control Program" (or whatever it's called), you would also want Controlled Countermeasures. You would take that over EAP.

I used to use all specials but mixing others diluted photon power and no bonus could match first strike power of the kelvins. I know the bonus torps look cool and are supposed to do other things but they just end up being wasted on a player with sci team has has decent resistance. Not good but decent.
In fact, I find that pounding with general, fast moving, fast reloading torps do more than makeup for some paltry bonuses from DoT effects, low drains, or that gravimetric thingy everyone just outruns. I do have the terrain one cause 200% of 25,000 damage with a crit chance of 25% (give'r'take) and around 120% crit severity is nothing to scoff at. Unless it misses.
If I break through shields, it's over.
