chronometric calculations - the launcher comes from the krenim war ship which was an event ship. If you didn't unlock it from there then it comes from the phoenix box
counter command ordnance - parts are from the counter command reputation projects. A bit of grind but obtainable.
breen absolute zero - warp core from the winter event store. You'll need winter event trinkets from the event to buy it. Yearly event.
kobali regenerative circuitry - warp core is from the kobali samsar cruiser, same deal as with bajor/chrono
solonae hybrid technologies - warp core from the solanae science destroyer event ship, same as kobali/bajor/chrono. There is a lobi variant of this but i'm not sure if it has the core.
braydon reconnaissance technologies set - warp core is from the lukari ho'kuun science vessel, same as the other ships mentioned.
My advice is that it's not worth to try to get the ones which require the ship if you don't have them unlocked from the events. The reason is because the phoenix box is a random chance type of thing just like a lock box. It can be very difficult and/or very expensive to get them. To add salt to it, the items from phoenix box are character bound and do not unlock for the account from that. They were account unlocks only from the events.
Correct. Event rewards change every time/year. Only way to get "retired" event items is from the Phoenix box, and that is a literal lottery. You could end up opening hundreds of boxes and still not get a ship. Or get it from the first box...and be happy as ever!
And there wasn't even always a Phoenix box, it was introduced couple of years ago I think. Before that it was not possible to get previous years items ever again...

Solonae Set
The Dyson Science Destroyer (which has the Solonae Warp Core) is in the Lobi store. Unless you're intending to build a shield tanking character I'd skip it for now. Ignoring the subspace teleport in sector space, the solonae core isn't actually all that good anyway imho.
bajor defense set
Bajor Defense Warp Core is found on the Bajoran Interceptor. There is no current way to obtain the Bajoran Interceptor.
enhanced engineering systems
As other posters have mentioned, the rest of this set is contained in the C-store by buying the Andromeda (whose console is fairly meh anyway), and maybe another ship in the C-store.
chronometric calculations
Krenim Chroniton Torpedo is on the Krenim Science Vessel. Epic Phoenix Token from a Phoenix Prize Pack.
counter command ordnance
8472 Counter-Command Reputation projects. The tactical console that boosts phaser and disruptor is really only useful if you intend to use both phaser and disruptor on your ships, which is ill-advised.
breen absolute zero
Breen Warp Core available from the Winter Event Store. Winter event usually starts around early December.
