Since the free set drop phasers you can only ever equip one of each type you'll have to choose and fill the gaps with others:
Everything Old Is New - Twin Phaser Beam Array
Bio-molecular phaser - 8472 reputation tier
Quantum phase beam array - mission Sunrise
Prolonged engagement phaser - weekend event ticket purchase
Undine reputation is a source for phasers, though I personally find it seems to drop cannons more than beams. Well, or disruptor weapons. Yeah, trying to get phasers from reps kinda sucks, too.
Beyond, deep pockets for lockbox variants.
Of course, there's always finding a fleet with a crafter (and possibly blowing some upgrades). Just saying.
Or once far enough in the rep just buy what you want from the reputation store (dil).

Indeed they seem very tame; the DOT that ignore shields is only on a 15 sec timer, so not so different from Plasma I believe.

They're not "discovery" anything - they came from the mirror incursion lockbox back in 2016.
That page implies they're like Plasma, but there's a very important difference: Plasma's DoT is gated behind the 2.5% proc chance while Agony's is not (though that page implies it is).
Not an expert, even if I play this game since closed beta; but historically, the damage types has always been related to the same damage total, unless you add procs on it,
So while it is true that plasma is gated at 2.5% chance to activate the DOT; but the damage is more substantial than the agony's 15 seconds of DOT effect that happen all the time.
Otherwise don't you think that the community would ask for it to be nerfed, and everyone in PVP would carry that beam type? I can't get exact numbers since my build is pure plasma and I don't have any of the Agony ones; but if someone has XII or XIII agony, I would like to see the stats on those.
Well, the per-second damage is higher, but not proportionally higher based on the 2.5% proc chance per weapon cycle. It would need to be around 40x higher.... assuming, of course, that there's identical stacking. STO has always been good about random inconsistency and buggy implementation.
Well, between them being non-standard (no pen) phasers and it being a DoT, I think they're destined to be an unpopular weapon in PVP regardless of how they work. My point was simply that if you're absolutely set on using phasers then Agony is a good way to go. Pulse is almost certainly the best way to go but they'll be very expensive, and they'll make your ears bleed.
If you're looking for absolute maximization, which is more in line with what you're talking about, then the best advice is "don't use phasers at all". I bought mine for cosmetic reasons - I wanted something that best matched the hurq mining lasers, and which, for hurq fluff reasons, was phaser-based. Ironically, the actual hurq phasers (phasic harmonic) look less like those mining phasers than agony.
