Only way how to keep everyone alive is to become emperor/empress.

1. In the Disband the legion at the end of Act 3 at Rubicon . Syneros will always die. You can save the rest of companions but your only choice after that is exile or being executed by the Senate. Otherwise you need to let Lurco execute another of your companions and then you can stop him and get the best Republic path ending.
2. To save all you need to cross the Rubicon with the legion(s). You need to save Cato or Cicero and possibly the other targets alive(outside Pompei) to prevent being forced to kill Caeso and / or Calida.
