Did you try closing and re-opening your game? That tends to fix a lot of the bugs in single-player.

Any chance the waypoint trail led you the wrong way? Have you taken the elevator from Highstreets to the Pinnacle yet?

yes i have tried , and yes , i have unlocked the elevator from highstreets to the pinnacle

I had this exact same bug. The map seems to get confused if you are on the wrong 'level' I've had this on a few missions.

There's actually an elevator you can take from the Pinnacle to the Dnexus later in the game, and that's perhaps why the waypoint trail was leading you that way. Obviously a fault of the game, as it shouldn't lead you into inaccessible elevators.
