How far out have you been searching?
They seem way too important to be an optional spawn.
Can you tell us the Seed of your world? I could try loading it up and confirming what you're seeing.
To get your game seed, load your save, then go to the Pause screen (the Escape key). Under the picture of your planet is a 9-digit number. That's the random seed for your particular planet.

I had one(!) single pumpkin near the start area and a tuft of wild cotton but no weeds.

Which kind of tiletype did you dig?
I believe something is broken.
I discovered that the save files are simply a big JSON object, so it's reasonably easy to fix.
To fix the issue, I edited the save game file, like so:
***I BACKED UP ALL FILES BEFORE MAKING CHANGES, AS THIS COULD IRREPARABLY BREAK MY SAVE FILE***
1. I went to C:\Users\[USERNAME]\AppData\LocalLow\Denki Ltd\Autonauts\Saves
2. I opened the profile folder
3. !!!!!!!!!!!!! I made a copy of World.txt !!!!!!!!!!!!!!!!!!!
4. I opened World.txt in my text editor of choice
5. I searched for "Weed" until I found a JSON entry looking like this:

6. The TX and TY are coordinates for that specific Weed object, so:
7. I changed the TX and TY numbers to numbers that matched a location within my reach
8. I repeated steps 5 to 7 another 3 times, so that I had four bits of weed - enough to easily start a weed farm
9. I saved the World.txt file and fired up Autonauts - SUCCESS!!
