Have a robot in charge of replacing each part in an area, with a stock of new parts and a storage for the old ones then select a group of bots, stop them and call them to you (while you are in the zone).
Once the switch of parts is done, just resume them and you are good to go.

With groups it's very easy to stop, call and resume multiple bots at once so it is pretty quick to replace parts even if you have over a hundred of robots that need an upgrade.

Don't think of 'a Mk1 robot'. Instead think of a robot with a Mk1 head, a Mk2 body, a Mk3 drive. You can mix and match them. And upgrade any one part of an existing robot by throwing a better part at an existing robot.

I don't remember the precise job but I once had a robot with crude head and body, an Mk3 drive. It did what I wanted and it was cheap and easy to make.

i don't even need to stop them, i use several mk2 + range upgrade to cover the base and each time a robot stop or need recharge they receive an auto-mk2-update :steamhappy:
the only problem with this, i need also several other mk2 + range to remove all the old parts :)
in less than 10mn all the robots had been upgraded

I considered automating the upgrade of bots but in the end I just replaced most of them. The upgrade process was just too much hassle to organise and would have taken too many bots and too much space. I did always have a team of bots which would react to a shout by creating a new bot and winding it.

How exactly do you upgrade a bot? I have a stopped MK1 bot, and a MK2 body in hand. I can put it in its hands or backpack, but not the upgrade slots nor the clothing slots.

I don't remember if it's shift or ctrl that you have to hold when clicking, it's the same when you want to install an upgrade on them.
