I think it's unrelated to Proton, as same happens on Windows.
My best guess is that creators were planning on adding more images to the game that will match other controllers as well, but finally gave up. Since game is no longer getting any care from it's creators, my best bet would be to *somehow* set up the Deck controls to fit perfectly in xbox layout, even with touchpads and gyro off, maybe then it will trick the game to "think" that it's x360 controller all the time.
As said, however, it's only something to test out, I never did it. Let's just say, that using playstation'ish controller shows white boxes all the time, so I'm almost certain that's what's happening - the controller was meant to have a separate buttons images by the programming, but nobody ever did add the images.
1) Connect an external controller (i tested this using an 8BitDo Bluetooth controller and a DualSense controller)
2) Launch the game, and in controller order, move the external controller to first. Load your save file.
3) Disconnect the external controller, however leave the Steam Deck controller to second. Reboot the game.
4) The game now shows Xbox controller labels/icons, and is effective until a reboot of the Deck, in which you'll have to do this whole process again.
