BUG SAVE FILE
My save file shows up in the %appdata% but it doesn't show up in game! Neither does the automatic save! What is going on?

Maybe the read permissions on the file were changed? Didn't happened to me, so hard to tell, maybe Windows Events log will give some overview what's wrong.

I don't think so! The other save files are working normally, just the automatic save and save slot 1 dont show up!

My biggest issue here is:
what if I play it, and lose my save yet again?

Should be the corrupt savegame files then. I'd check your harddrive with some 3rd party app like CrystalDiskInfo or some other for badsectors and create backup of your files ASAP if you haven't yet.
That is, unless you are absolutely sure that you have not turned the game during saving. Saving here takes very little time, so that's a bit hard to believe, but still, you know best what you might or might not do ;)

And last but not least, again it is a bit hard to suspect, but it's also possible. Are you maybe using several computers? Or are you sometime play without your internet connection? So you know, SOS:FoMT uses Steam Cloud to retain your savefiles. While that service is quite damn good and mostly works in the background, it isn't absolutely flawless - maybe the savegame was corrupt during Steam Cloud transfer. You can check C:\Program Files (x86)\Steam\logs\cloud_log.txt for any hints, it you know possible date of corruption - I doubt it will help you retrieve the valid save, but at least you might have more info about what has happened.

Oh yeah, and last one thing - I think the best would be to move somewhere files DPlaydata_0 and DPlaydata_1 from the %appdata%\SOSFoMT\ directory - those are respectively the autosave and first save slot files. I think that if they got corrupted, then they might disable you a possibility to use those slots.

https://store.steampowered.com/account/remotestorageapp/?appid=978780 There you should be able to also check if the savefiles will be in better shape in cloud storage or not - apparently there is only latest version of savefiles available, but maybe there it will have some bigger size and thus you will be able to replace the files and play them again? Dunno, just an idea.
