I know my Hemorrhage AI Mayhem and Beachhead AI Mayhem mods both support cooperative. Definitely give them a try!
To play anything downloaded from the Workshop you need to have the Easy Anti-Cheat disabled, which can be done by selecting the game in Steam rather than using the application icon on your desktop.
When Easy Anti-Cheat is disabled, you can still access Campaign, Forge, and Custom Multiplayer (not Custom Browser) modes. All of these you can invite friends to. I suspect that syncing and then being booted from the game will occur if your friend does not have the same map file as you though, but you should be able to play modded games together easily enough.
