In Halo 2, why are brutes not present in the first half of the campaign?
Is it a gameplay reason or a lore reason?

From what I recall, the city is invaded by one of the prophets who's army is mainly the usual enemies from Halo 1.

Brutes do later appear in the city though, in ODST.

So yes, basically a lore reason. A better question would be why they're not in Halo 1, even though the real answer to that is they where not designed when Halo was made,

I remember reading somewhere that the Arbiter was in command of the fleet that we fought in Halo 1 and that he and the other elites didn't like having brutes on the ship.

Brutes hate Elites and Elites hate Brutes. Not wanting to be around each other is a mutual feeling. They’re liable to kill each other if they are found in the same fleet.
