He survived the Flood because of his ORION Project (aka SPARTAN-I) augmentations complicating the infection process for him, but also gained full immunity to infection because he was basically nipped by an old infection form that basically just inoculated him from the Flood altogether.
Crazy stuff. You should read Halo: The Flood.
Where did that come from? From the books, he managed to get off halo with 3 others (Locklear, Polaski, and Haverson) aboard a pelican. They docked in the debris field, after MC and Cortana pick Up another Spartan II - Linda, who was "killed" during a space op in the fall of Reach. The MC almost kills Johnson, thinking he is flood infected because he doesn't understand how he got away from the flood, after having view the Jenkins video footage midway through the 343 Guilty Spark mission. Dr. Halsey later reveals that the reason he was rejected by the flood infection form is that he had Boren's Syndrome. They explained it was caused by his heroic efforts during the Siege of Paris IV, caused by him using an entire box of plasma grenades and getting a massive dose of radiation, which made him unable to be controlled by the flood. Dr. Halsey then hive the MC a choice of which report to give to ONI, knowing that if the full source of flood data she had compiled has the reference to Johnson, ONI will likely dissect him in an effort to search for a flood cure. The MC decides to give ALL the data to ONI, which would likely result in Johnson's death. Fate later gave him a second chance to decide, at which point he chose the data that omitted Johnson from the file, believing that he had made a mistake the first time and that everyone needed to be saved.
It didn't retcon anything except the jokey legendary bonus ending on CE

Orrrr you just weren't paying that much attention to the plot and didn't realize that the ship broke into two halves, one with Chief and another with the Arbiter. Arbiter's half contained the engine and managed to return to Earth while Chief and Cortana barely made it out of the blast radius and kept floating in space until the mentioned help would arrive. What is there to not understand?
Even if that's all you've got to go by, you could argue that a Longsword's scanners would be relatively short-range (and that Johnson went the other way in a ship), that the scanners were broken/malfunctioning, or that they just couldn't see anyone else through the radiation from the explosion. Him surviving is pretty much a retcon though.
Pretty sure the Ark was in deep/dark space, and thus far from any other life. I think that they set off a mini-pulse (Correction, they fired it prematurely) to kill the Flood, which had gathered on the Ark to stop them from firing it in the first place. The Arbiter ended up on Earth because the ship that he and Master Chief traveled on went through the portal, but the portal was interrupted by the Ark ring firing, bisecting the ship and leaving MC in the butt end of nowhere. How did MC survive the ring firing? Well, plot armour would be my best guess.
