Part of the reason for this has to do with the narrative design of the game; technically Master Chief should be the only Spartan on the Pillar of Dawn; Spartan Linda was added as a narrative justification for the second player.
Having a third or fourth Spartan on board fundamentally changes the nature of the story. While that might not be a terribly big deal to folks who want to just run riot with their buddies, it probably does inform some of the decisions regarding player limits.
...also, as Depsurrel said, it was never balanced for four players. Just because a thing is technologically possible does not mean it should be done.

Don't think there is a narrative justification and there doesn't need to be one. Spartan Linda was in such bad shape she wouldn't have been able to help the Masterchief at all and would've likely died if let out of her pod.
Spartan Linda was from the early books and was grievously wounded during Reach and was put into a Cryopod so she would stay alive until they could get her some proper medical attention. She was never woken up during Halo 1 and her pod was ejected out into space before the Pillar of Autumn crash landed on Halo. Masterchief ended up picking up her Cryopod when he was flying away from the Halo ring.
Linda was an established character before Halo:CE even came out, the book Halo: Fall of Reach came out a few weeks before Halo:CE released.

Ssshh, no one tell this guy about 4 player Coop Doom or Duke3D, where you literally play as non-canon clone characters in a game designed around 1 protagonist.

Shhhhh, no one tell this guy about balancing and the fact that both 3DRealms and iD games were largely intended for LANs at the time (I was in high school when both games released) rather than distance-based connections when even 56k modems were relatively expensive.

Not to mention that Halo's campaign and co-op is notoriously hard to work with and modify. There's a reason why, 20 years later, there still is no working co-op mod for either original Halo CE on PC, or for Halo 2 vista. Or why MCC was plagued with network issues on original release for Xbox, and still is for certain players apparently. If it was simple to do, it probably would have been done long ago.
