You can also run the game without Easy Anti Cheat (EAC). This only stops you from playing matchmaking.
You could put in a support ticket to 343i. They can investigate the issue and deal with it properly.
You could try running multiple virus checking programs like Malwarebytes (not at the same time, but be thorough and use two). It could be picking up something else.
Sure, I have used CE in the past, as cheat discovering in Ori and the Blind Forest, and for my own games (for check the security of the games I developped), because CE is actually the best free RAM editor, this is not only used for cheat in games, but also for professional development, anyway.
I tried to Check the files, reinstalled Easy AC, and check that the game is in the exceptions list of Windows Firewall.
I have found the solution :
The message is wrong, Easy AC doesn't check if CE is openned, but if it is installed.
So for fix the issue it just needs to uninstall CE and the game will launch.
This is actually, for me, a bug, because the message would be something like "please uninstall CE", and not "Please close CE", as it could show this message even when CE isn't openned.
Anyway I hope this message will help anybody else which is in my case.

The bug seems to be it checking for files on the drive that come from Cheat Engine. Even OP's quoted post states that.
