Undiscovered secrets
Am I the only one who feels this thing has BIG yet undiscovered stuff?

My main two are a hidden type of finisher that requires having performed a Mercy previously, and secret areas in the Krypt.

The only 'secrets' are what they may (likely not) put there after patching / DLC. There's nothing there what hasn't been found already. Heck, there are hardly any secrets in the game proper.

The whole Krypt is a giant RNG warehouse, inveigling the underlying loot box inspired content gating past dim consumers, and for what the game will go down in infamy for. "Secrets" are no longer what the MK franchise is about -- consumer fleecing is now the IP's no.1 shtick.

I don't know. The Krypt has been datamined to have messages about feeding stuff to the trees, burying stuff, and teleporters.

Another thing that's there and nobody has accessed it is the Johnny Cage and Raiden announcer voices, but for some reason nobody talks about them.

Also the one secret stage brutality wasn't discovered until a few weeks after release - there may be more, with more complex requirements.

And there are some curious clues in the loading screen tips too, like the not-quite-perfect anagram of "Ermac Does Not Exist" and the strange clue "Look to La Luna" (presumably something to do with the moon in the Krypt, but I can't figure anything out) which is a callback to an earlier MK secret.

There may still be undiscovered stuff.

"CEAMR ODSE NTO EXITS" and "LOOK TO LA LUNA" were pre-fight clues in MK2 and MK1. Those I guess are probably just nods to the first two games. MK11 also mentions "Perfection is the key" and I recall having seen "Blocking will get you nowhere", both also from MK1 Reptile.

Nowadays it's Mercy that has me wondering the most. They can't have added that just for the sake of it.
Then again, announcer voices don't mention any new finisher names, so...

Also, there's a chance that all of that stuff in the Krypt's files just went unused.

Yeah, you're right.
Cetrion, Kitana and Noob all have Brutalities requiring a Mercy.

Kabal too for his classic Screamer brutality. Probably others.
