If you'd like to work with that, there are variety of threads availiable at Steampowered DotP series forum, as well as directly at Wizards forum for DotP series as well. Unfortunately, there isn't much that can be done as it's fault of the save system designed by Stainless Games (*Not Valve or Wizards of the Coast) so unless they decided to remake or at least patch it somehow, we will have to deal with it.
What I do, since I use multiple computers with Steam and like to enjoy MTG on all of them, I make safety copies on each. What I do is I reach my save file ( it's somewhere in steam files, there is folder with number that is specific to DotP 2013 game, can't recall entire process right now but I got it from the forums I've mentioned), make a copy of it, sign it with date and whenver I get reverted to old or 0 state, I just get the file and place it directly in steam's files and then force sync from file instead of cloud.
In terms of permament fix, as I've said, either Stainless do something now or most likely we get something done in Duels of the Planeswalkers 2014 (Though one day it might be just "Duels of the Planeswalkers", since I believe community isn't happy with rebuying game every year or so)
If they are in cloud, you can only hope steam asks you to choose where to sync from (Local or Cloud files) and then pick the steamcloud option.
Otherwise, go to Steam folder, userdata, your usernumber (unique to each account) and look for folder 97330 (Magic saves).
I hope they fix this, there's no motivation to play if you can't make deck progress and you can't really win against people with 90 card decks...
it's not wizards fault. They made the game but steam ♥♥♥♥♥♥ it up with its cloud save thing.
