I took the skills out of order and now I can’t advance through the plot, do I have to start over or is there an opportunity to somehow get out of this situation?

the shrines you mean? as far as i know, if you just keep going til you get more spirits on the ships, and therefore more obols, you just go and activate all the missing shrines and you're good to go

I am pretty sure it is impossible to soft-lock at this point?

The main gates to progress are Obols/skills and Flowers/Boat upgrades. Either you need to find more spirits to get Obols or you have to progress the spirits you have to get spirit flowers for boat upgrades.

There's also a shop which sells Obols in Edgeborough Lane for 2,000 Glim, so there's no way to actually soft-lock yourself via skills.
